City names are written in each cell on the cities (the third tab) of each scenario, so to change a name, change the text there, generate the corresponding .inc and use it when you create the scn.

the regions.xls file is mostly (except for areas build up) a reference file and is not used for real in scenarios making.

the third tab of each scenario is used for scenario creation, and yes, the cityname column will be used to give a name to a city. It also allows the creation of cities & harbors by just giving a level.

if you want to create a depot or a fort, you have to use the main setup tab and script the structure, see 1861 campaign for example. Here you give the custom name.
