No problem with using raiders to sink English merchant ships.

But, I’ve noticed, several turns after my merchant ships have been attacked by the English, even though I still have ships in the Trade Areas, there’s often no income production for that area.

How do Trade Area mechanics work?

And, after 1805 when the British rule the waves, is it possible for the French to keep money flowing in from Trade Areas?

Yes the French player can still get money from trade areas. In the game I'm playing right now I don't have the French navy trying to contest the seas, but I immediately sent them to the trade areas. All naval resources go to various trade areas and are receiving trade. I do lose a lot of French ships, but I'm in 1813 now and I have so much money and conscripts I can build as much of a navy as my resources allow. It has been several years in the game that I've had any regiments/divisions/cavalry to build so I can spend it on the navy. Otherwise I probably wouldn't.
