They are located in To End All Wars\EAW\GameData\Factions\
I tried to change German color on mini map from those barely visible grey to their alternate light violet

It was:
Color = $colGERMain
Secondary Color = $colGERAlternate
MinimapColor = $colGERMain

Now I have:
Color = $colGERMain
Secondary Color = $colGERAlternate
MinimapColor = $colGERAlternate

but strangely mini map is still in grey, any help?

Ps: I even tried to change colors of units, but they are grey on mini map despite their violetness

I really do not know anything about changing colors. Is this the unit color?

I believe the minimap does not show the 'German' color but rather the 'Central Powers' color. So what you did was OK but not for the right faction. Try the same thing with CEN instead of GER
