Corps will not stack in the army

Currently I have 3 corps led by Longstreet, Jackson and some other guy. General Lee is the army commander of Northern Virginia. I have to bring my generals out of the army to form the corps but when I try to put them BACK into the army the corps status disappears. This makes the "effective penalty" return and there are no corps anymore. My question is ........... can a corps stack not be put into an army stack and if not why do I see union armies with different corps in one stack. Please help I cant figure this out

I'm not sure what you're seeing with the Union armies, but you should lose the corps when you add them to an army stack; they become part of the army stack.

What I don't get is that when you have the corps separate, and not in the army, the effectiveness of your force is good.................once I drag my corps into the army the effectiveness goes away. I made 3 different corps by dragging Longstreet, Jackson and another guy out of the army then adding divisions to them. This formed the corps and each corps command points was sufficient. Once I drag them back into the Army of northern Virginia(Lee commanding) the command points are not sufficient anymore.

its like they aren't a corps anymore once I drag them in the army. Do you understand what im saying though?

If you drop a corps stack into an army stack (also considered the Army Command or Army HQ) you are just adding them to the Army HQ and since the up-until-now-corps-commander is no longer the highest ranking leader in his stack, the corps ceases to exist and he and his units become part of the Army Command. Leave the corps commander and his units standing in their own stack and then they will remain being a corps.
The corpse of an army cannot be in the same stack, and do not need to be in the same region. You can leave them in the same region, but you can also move them as far from the Army HQ as far as you want. There are only 2 things you have to pay attention to:
1. Moving a corps outside the Army HQ's command range (select the Army HQ stack and press the <Shift> key to view the command range on the map) will cause it to lose the benefits that the the Army Commander lends him.
2. A corps can only March to The Sound of Guns (MTSG) to aid a sister corps or the Army HQ --or the other way around-- if those two or more stacks are adjacent.

'Adjacent' in this case means that the stacks are in the same region or adjacent regions.

MTSG is only from adjacent regions.
If stacks are in the same region different mechanics control which stack(s) are found by the enemy. Or if attacking, which enemy stack(s) are found, and which are include at the start of a battle and which are added after the battle has started.

As far as the Union Corps goes, the intellitips don't tell you (precisely) how the enemy forces are organized. It looks in the tooltip like everything is in one stack, but that is not actually the case. Their rules are the same as yours: the Army will be one stack, and each Corps will be a different stack. There will probably also be a stack that is inside the structure, but none of this is apparent just from the tooltips.
If Lee is your Army commander, you are best off forming Corps. In order to see the bonus you are getting, click on the Corps stack, then hover over the Diamond at the top of the far-right box at the bottom of your screen (the Diamond is small). This shows how much of each Command rating got passed to the Corps commander that turn. It can vary from turn to turn, and there will not be a bonus on the first turn that you create a Corps.
(I am assuming that you are using the Orders button "Form Corps" with Longstreet, et al. You didn't say so in your post, just wanted to make sure you knew that the Corps does not automatically form itself....)

Just to add, it sounds like the Union corps are in the same region but are not a dingle stack. For whatever reason, your opponent's stacks which are in one region together appear as a single card on the map, even when they are multiple stacks (this is true for ships in water, for stacks which are single units, for corps and armies, etc). I don't know the rules about which card shows up on top (maybe it is the highest ranking or highest power or something).

that only one enemy stack is shown in a region is on purpose. The power shown on that stack is the combination of all the power of all the stacks in the region. The tool-tip of the stack will show more information, if it has been detected by your forces, such as the power of each stack, etc.

If you right click on a corps' tab a little lock icon appears on the tab - I believe that is supposed to prevent it from being merged into an army stack, which should allow you to have separate army and corps stacks in the exact same location. Unless I misunderstood... (new to this).

As you say, yes you can "lock" any stack so it won't join another stack.

You are probably confused by the recent display changes they have made. Your stacks all display their individual strength values. Enemy stacks all display one value which is the total of all stacks in the region. So it appears you are seeing one large stack when in fact you are seeing the total of all stacks. Mouse over the stack and read the detailed pop-up, it will have a breakdown of the Union forces with detailed info if your detection level is high enough to allow it. If you don't see a lot of details, try moving more cavalry adjacent to the region. If you still aren't getting good intel try moving a cavalry regiment into the enemy region with defend/passive orders and the evade combat button depressed, that should do the trick but there is a small risk he will get spotted and attacked.
