If you take a port with a fleet docked you will capture ships that survive the battle.
I haven't seen any ships captured at sea, however I haven't had many naval engagements to judge by.
I find naval attrition extremely high if in an aggressive stance, so that keeping my fleet at sea is prohibitively expensive in terms of replacements. Particularly with how easily enemy naval units avoid combat and then don't suffer as much attrition (because they're not in aggressive stance). So, after only a few turns without engaging, my fleet 5x the enemy's size is reduced to 1/2 of their size and withdraws.
