1) In addition to your factories' production of the ammunition and supply trade goods, you also have on map production of ammunition and supply (note, factories are a trade good that can be converted via the F4 screen, on map is for consumtion of units only). In many situations, your on map production will be sufficient (not always) and you don't need to convert. But you'll have to test that yourself, or ask players for specific countries and situations...
2) The very reason I decided to answer these question is your mention of preserved fish. This is quite common in some cultures (Portugal, Spain, France, Italy, Germany, Iceland, Norway etc.) and I guess you could even consider fish sauce commonly used in Asia as preserved fish (of a very special variety, then again, some of the other preserved fish is also left to rot ;-) ). Anyhow, no, you cannot fine tune this, conversion will use any food you have available...
3) Not sure, did you check whether all your units have adequate supply? More likely is probably that you either lack state money, manufactured goods, officers and/or conscripts (every turn some of these are used as upkeep for your armies)...
Not sure what red marks you mean. Maybe post a screenshot or explain in more debt where and what you see...
