I was wondering why between Polk and the Supply there was a railroad (graphically there's a road)
Same thing for the link between the supply and the region below (graphically there's a road)
However between the supply and Humboldt there is a read (graphically there's a railroad).

I noticed a problem in the Boone, KY region too. The railroad didn't seem to be functioning there in my last game. If it duplicates in my current one, I will post details.

Please make sure that you also see this in a newly started game; if you have a really old savegame going, regional graphics updates aren't reflected in the linkage.
(However, it's starting to be a while since any graphics/linkage updates have been made, so I do think you have found something

)

This really is Gray's realm, but there might not be a bridge there?
(I'm guesstimating, though)

Yes, what Rafiki says.
The bridge was removed some patches ago by Gray as there was no bridge there on the ACW era.
So both regions rails are not connected between them.
Check the graphic layout of the regions and you will see there are no bridge drawn over the river.
