The affected leaders appear to be 2216 through 2221 so implementing the suggested fix is not a big deal. Suggest deleting the Units.Cached file if applying this correction.

Just some guessing but there are probably a couple of things to unpack here. First, you need to ensure that you are now receiving victory points for the captured city and these require at least 51% loyalty. You may be correct that the two forts were omitted intentionally but I think probably not. Did you change sides? Have seen this happen if you start a game as Catholic and then load the saved game as Protestant; the conversion RGD will remain Catholic and vice-versa.
