With regards to allied forces, it's maybe a bug, depending on what was actually intended. For stacks in the field (outside of the city), if you select one of your stacks, the allied stack will not appear above the Stack Panel as a stack tab, but if you move your own stacks out of the way on the map ...

What patch level are you on? IIRC on patch level 1.03, if you settle a so-called 'White Peace' (between two major powers) the winning side at least gets something like 12 or 24 weeks of Access Rights (Passage and Supply Rights combined) so that you can withdraw your forces without lack of supply. You cannot inspect the exact status of enemy stacks, but you can inspect your own, and realize the enemy operates exactly the same as your forces. Yes, IIRC you mentioned you subverted Little Crow during the Great Sioux Uprising, which would make all Indian units enemy for as long as that event is active, which allows the unmodded event to work on all 'enemy' Indian units. I honestly have no idea why your War Score is so miserable and only getting worse. I was going to suggest skipping the normal Sue for Peace process, and use the Peace of Pressburg, which will give you a much better results anyway, but I think you need a War Score of at least 100 for that to be avail...

As stated in our hst file on the F6 there is "no" naval exp lease between France of Spain for either party. There previously was one and the French player cancelled it in order to try and get the ships to revert to Spanish control, it didn't work. Now there are no treaties for either part...
